Hmm, but would most of the extensions like PM, sub-forum etc. work with version 1.4.0, or would I need to make some changes for it to work with that version?
I'd guess you would probably have a few changes, but you will probably have to tweak some of the things from the core hdiff, too.
Honestly, I think both ways will probably have a similar amount of work for you (using the hdiff probably more, because of all the internationalization stuff in the admin panel), so that I'd rather start clean if I were you.

That leads us to the point that is probably most interesting to most of you: upgrading. As promised, the update script supports upgrading from FluxBB 1.2.*, FluxBB 1.3 Legacy, as well as PunBB 1.2.* and PunBB 1.3.*.
I'm not quite sure I understand.
There will be a script available to upgrade any non-modded version of a PunBB 1.2.* forum?
Will it work if you got some modifications applied on your PunBB 1.2.* forum? Or will there be a hdiff file available to upgrade from PunbB 1.2.* to FluxxBB 1.4?

The upgrade script supports updating the database. You're unlikely to see an hdiff for PunBB for the same reason you're unlikely to see an hdiff for FluxBB 1.2: it would be humongous and replace a ton of code.
